If you are running missions for caldari navy, you are going to want a ship that does plenty of kinetic damage. This means that lasers are out (EM/Therm, even with 1000dps nightmare, will be less effective than an 800dps CNR). Hybrids might work well, but you would have to find a fit that does good damage at the right ranges. Missiles are of course, very nice. And projectiles suffer the one limitation that is that they don't do too much kinetic with their high damage ammo.
Personally, I would look at going with either a missile ship or a hybrid ship. If you want, a projectile ship can work (especially if you plan to run missions anywhere else), but probably won't be as effective.
Missiles: Cruise CNR - a cruise CNR can do 700dps with CN BCU's, launchers, and missiles (not counting drones). Using regular missiles though, it only does 600 damage. An extra 100dps + 500 volley damage isn't anything to shrug at. Speaking from personal experience, if you do over 500 dps at range, it is generally profitable to use faction ammo, especially if you are in a region where lots is sold. Torp CNR or Golem - these can break 1200dps with faction torps, and faction BCU's. The downside is the higher explosion radius and such. That being said, I feel that is a definate improvement over cruises in most missions - the only real downside are in worthless ones like buzz kill... Just fit a minimum of 2 TP Tengu - A tengu can do similar damage with heavy missiles as a cruise CNR. The advantage is using the smaller missiles, it smashes through the cruisers significantly faster.
Hybrids: Rohk - it keeps your caldari BS training. The downside - with 4 t2 magstabs and regular antimatter, it only does 510 dps (not counting drones). Upgrading to Federation Navy magstabs will bring that up to 543. Using CN antimatter will only bring it up to 624dps. In general, it is worse than a raven at mission running. Hyperion - With 3 magstabs and 8 425 2's, using regular ammo, this does 601dps with guns. That said, once you have that, how will you tank it? Generally not a good mission runner Megathron - worse DPS than a hyperion, though it does have better tracking. More drone bay might make up for it, but generally the second best t1 gallente mission runner imo. Dominix - use 6 350's and sentries, and a pure t2 setup can push out 800+ dps. This is the best t1 mission runner imo. Kronos - no improvement over the hyperion/megathron - ignore this ship Navy dominix - The domi's few problems are in fitting it. Not so with the navy domi. Fit a shield tank, a full rack of 425 2's, FN magstabs, and use faction ammo and guarde 2's, and this thing spits out 1000+ kinetic/thermal DPS at 40km. Best hybrid mission runner IMO. Vindicator - this can match the navy domi if you fit it right. Doing so is very fitting intensive. Best pure hybrid damage ship in the lineup.
If you want some actual fits to back any of this up, I or someone else will happily provide. Your best bet though - drop your objections to using faction ammo. It really is worth it.
